I'm trying to fix an output issue on my wife's Electro 2.
-If just the RIGHT output is plugged in, it works fine.
-If just the the LEFT output is plugged in, it works fine.
-If BOTH are plugged in, the LEFT output sounds okay, and the RIGHT output becomes almost inaudible, and has a high whine happening.
When using the "hard pan" output routing option where it splits the organ and keyboard into separate outputs:
-If just the LEFT out is plugged in, the organ will sound, and the piano will not.
-If just the RIGHT out is plugged in, the organ will sound, and the piano will not.
-If BOTH are plugged in, the organ will sound out of the left output, and the piano will barely sound out of the right with the aforementioned high whine.
I've tried different cables and plugging it into various things (preamps, console channels, etc.)
Any ideas?

When using the headphone jack, if I've got it plugged in all the way, I only hear sound out of the right headphone. If I plug it in halfway, I get both headphones. Not sure if the actual sound itself is in stereo or not, but I don't think so. If I go into instrument split hard pan mode with the headphones plugged in, I only get the organ, no piano.

It appears to me that the one audio output channel malfunctioned (probably the right).
The Right channel connector contains a switched contact that connects the Right and Left channels together. This creates the "L/Mono" behaviour by mixing the L&R channels together:

Inserting a plug into the Right jack disconnects this link and allows independent L&R channels. This switched contact creates some confusing behaviours...
Your information about headphones is also confusing (did you have the headphones on the right way around)? According to the manual, hard pan "H.1" means:
