I am using a Stage 3 Compact on top and S90es as lower manual. All sounds from the Nord and the Yamaha just as a dumb midi keyboard. Until noe I have just used midi ch 2 to control the B-panel from the Yamaha. All good except for that when I activate the B-panel to adjust anything being played on the lower manual the Compact keybed plays the B-panel until making the A-panel active again. Confusing and distracting during live playing.
Dual keyboard mode fixes this; activate the B-panel and the Compact keybed still plays the A-panel. So far all good.Took me 3 years to try this logical feature….
However when using Dual KB-mode it is not possible to continue to use a controller pedal connected to the Compact neither the modulation wheel to morph anything on the B-panel. The morphing must come via midi controllers from the lower keyboard. For you that still follow me: Any way around this restriction? I will strongly prefer to use the same control pedal connected to the Compact to morph the B-panel as I have been used too.

I have been running my NS3C exclusively in split keyboard mode with a similar setup to yours with Yamaha controller on bottom.
Unfortunately, there is no way to control the morphs on panel b (split keyboard) using the expression pedals or mod wheel on the NS3. You can use the expression pedal from NS3 to control the organ swell on both panels, but that's about it.
The sustain pedal on the NS3 also does not control panel B, so I created a custom cable to split the sustain to both the NS3 and Yamaha controller so I can use one sustain pedal for both.
Unfortunately, there is no way to control the morphs on panel b (split keyboard) using the expression pedals or mod wheel on the NS3. You can use the expression pedal from NS3 to control the organ swell on both panels, but that's about it.

There is not one DualKB mode, but there are two:
a) panel DualKB would give the whole Panel B to an external controller - the pedals/controls need to come frome that external device, too;
b) single engine DualKB would give only one selected sound engine of Panel B (you can choose between piano engine, organ engine or synth engine) to an external controller board, all 5 other engines will serve for internal use - in that case, all pedals and morph controls on the NS3 do work even for the remote keybed. That way, you can play piano on a NS3C from a remote controller board without need for another sustain pedal; but you can't add a little extra sound from the synth engine.

I just hit this issue with Dual Keboard.
If you select an engine (organ, piano, synth) for Dual Keyboard control... You CAN use the pedals to control morphs on the voices controlled externally. You CANNOT play the Nord keyboard while tweaking the externally controlled sound.
If you select PANEL for control from external keyboard... You CAN select the B panel and tweak the externally controlled sound while playing the Nord keyboard. You CANNOT use the control or sustain pedals (or wheel or pitch stick) attached to the Nord to control morphs on the voices controlled externally.
I only have 2 feet. I am not going to buy more pedals. My unweighted controller works brilliantly as an organ keyboard because the SWELL pedal is blessed by Nord to work on both panels regardless of how Dual KB is configured.
I would like the option to send pedal controls to externally controlled sound engines on panel B... it could be global option, or per patch.

I just came across this topic as I face the same problem: I have an external keyboard for controlling the B-Panel in Dual Keyboard Mode, a feature I loved from the Nord Stage 2. I would like to use my one and only Sustain pedal that I have connected to my Nord, and apparently this only works if I select the "Piano" part in Section B only. This is a serious issue because (a) I don't want to limit myself to only having the Piano section played and (b) On the other hand I do not accept that I need to buy and use two (??) sustain pedals.
I have no idea what Nord had behind this idea and I will write them if this is not possible to fix in a SW update.
