Would it make sense to organize my favorite programs by putting the pianos in the "A" section, EPs in the "B" section, and so on?

This is up to your use case. Several principles are imaginable:
a) You sometimes like playing organ, sometimes piano, so you organize the programs as you said;
b) You sometimes play jazz, sometimes blues, sometimes rock, so you put jazz sounds on A, blues sounds on B ..
c) You play in 3 bands, so you put sounds for the songs of band A on A, for band B on B ..
d) whatever you imagine ..
You can even place some basic AP, EP, organ and synth sounds on banks A..D and use bank E..P for another principle.

Don't forget that you can mix the different engines so you may have programs with both organ and piano, piano and sample synth active at the same time.
