Well, I might be soloing on the Upper Manual (the Nord Stage 2) and want to adjust the drawbuttons for the Lower Manual in anticipation of the next section of the song. As I change the focus to Slot A to tweak the drawbuttons, the Upper Manual will change to the Lower Manual Slot A sound. That wouldn't happen if they fixed the Dual KB mode.

I understand, I had not considered such a scenario, probably because I don't like using the digital drawbars in live, rather I have the master keyboard's faders assigned to send the corresponding CCs to the NS and/or a button to toggle between the 2 Organ Presets (of the manual controlled by the master)

This issue is probably the most frustrating thing about the NS2-SW73 for me. I don't really care how they fix it, but it seems like the simplest would be to provide a global option to set which slot will be controlled by the internal keyboard in Dual KB mode.
