Something just occurred to me,
Any users have a volume pedal attached? Likely so, in order to play traditional Hammond organ...
I bet if you rock the pedal back slightly the drive might disappear. That might feel more natural than keeping the drawbars pushed in a bit. It makes me also wonder if there is a master volume parameter in the program you are selecting? Maybe that could be lowered, or the Leslie output lowered?

Could you let us know if there is a hidden parameter in there at all - either in a B3 model or a Leslie model, that allows for a "clean" leslie sound? I think it would be of interest to a lot of players...

Well ... maybe some expression pedals have a "boost" point, so you don't go full throttle easily, you have to push more.
I tried not to push the exp pedal to 100%, the distortion seems to be here, still.
Otherwise using the gain does not change the problem (seem to be post effect), it's made to level different programs.

using a Yamaha FC-7 's fortissimo feature may be interesting in this case (pushing the drive when needed only)
