Maybe the presence now of six sound engines with 5 organ models digitally modeled?
2 B3-2 Farfisa- 2 Vox-2 Pipe1-2 Pipe2----> 10 midi channels;
2 Pianos ----> 2 midi channels;
2 Synth-----> 2 midi channels;
2 slots ---> 2 midi channels;
dual kb----> 1 midi channel;
Global ----> 1 midi channel.
Totally 18 midi channels.

It's not as flexible as before, but I think you can still play these things independently over MIDI by assigning them to one slot or the other.
For example, let's say that you had a NS3-73SW and you want to play its Piano sounds from an external weighted action. If you had your synth/organ sounds on Slot/Panel A and your piano sounds on Slot/Panel B, you'd be able to play your piano sounds externally over MIDI.

If you have 6 instruments and only want to control the piano from slot b on an external keyboard, it will no longer work.
So if the midi implementation stays like that, the NS3 will no longer be multi timbral but multi panel instead

Now I can play one Synth sound with an external midi keyboard and have a combination of the 2 panel/slot on the NS2 . Very useful.

Also, I don't know if this has been mentioned, but unless I missed something, it seems that besides losing instrument-specific MIDI channels, the NS3 is also losing instrument-specific output routing. One practical consequence of this is that there appears to no longer be any way to take a two-slot (upper and lower manual) organ sound, and route it to an external processor (i.e. Ventilator) or amp (i.e. Spacestation, or a real rotary speaker).

Hmm, so we are loosing midi per instruments by program and also output per instruments by program.
I used my vent with organ from slot A/B going into output 3 (upper lower manuals).
I do not know why these NS2 features are gone...
