It's most likely guitar put through a tremelo effect as suggested in these videos:

I got a reasonable imitation by using a fully distorted Hammond through the Tremelo effect as follows:
Use something like the bottom four drawbars full on. Add Leslie and full distortion/overdrive. Use the Tremelo effect with the Amount to maximum, speed to taste obviously. I then added a lot of treble and quite a bit of middle to get the sound to "cut through" a lot more. If you've got a sweepable mid (I think you do on the Stage 2), set the middle frequency to approximate the distinctive middle of a guitar, probably around 800hz to 1Khz.
Basically you need to play around with the chord shapes and EQ section to get the right "flavor" to the sound - just think like a rhythm guitarist in terms of chord shapes, so try using chords with no thirds, just root and fifth, or root fifth and octave for example. [Edit: I ended up adding the 5th 6th and 9th drawbars pulled out about halfway to increase the brightness. If you use too much of the drawbars to increase the brightness, it starts sounding a little too "organy".]
You're basically just cycling through the chords - Fm Ab Eb Bb. I played octaves in the left hand as it needed some quite low notes to get the right amount of "growl" and depth to the sound.

I also found out it works slightly better with the Clav B as the source - slightly more attack and brightness, feels a bit more "guitary", plus you can play around with the Clav EQ settings as well. I reduced the EQ quite a lot - by about half, and I set the Clav's Dynamics to 3 (maximum) to make sure that there was enough level and distortion even if you don't play very hard.
